It took me years to really appreciate "Don't Talk (Put Your Head On My Shoulder)". Same with "A Day In The Life Of A Tree" and "Steamboat".
Others that I had to "warm up" to:
"Til I Die"
"Make It Big"
"Chasing The Sky"
"Catch A Wave" (I was too used to "Sidewalk Surfin", which I heard first)
"Feel Flows"
"California Dreamin"
"Rock And Roll To The Rescue"
"Gettin Hungry"
"Almost Summer" (Celebration)
"Cry" (Imagination)
"Sweet Sunday Kinda Love"

Johnny Carson
I bet he's nice
Let him run wild - only after reading that this was one of Brian's more ambitious tunes did I go back and listen. Then it really grew on me.
Friends the whole album - for years this was one of the BB albums that I was fairly ambivalent towards. Then one day I was listening on headphones around the same time I was listening to BWPS and it just hit me how intricate and beautiful and complex the songs are. You could clearly hear that this was the same guy creating PS and Smile several years before.

Trader! When I first started listening to this song, I thought it was just too long and not super interesting, and then one day it just hit me . . . and now it's in my Top 5(at least) of favorite Beach Boys songs . . .

I've liked most of The Beach Boys' music from the get-go. It hasn't had to grow on me - EXCEPT the Blondie/Rikki stuff - which has now grown on me...

'Take A Load Off Your Feet' - When I first heard it I thought of it as a throw away, however, it is played with such a proverbial twinkle in the eye (the sound effects) that it brings a smile to my face. This has been one of my daughters favorite songs for years (she learned the words when she was 4).
'Disney Girls' - At first impression it is a shmaltzy sugary song. Then when you think about it that is the exact point.
'Had to Phone Ya' - One of the great disappointments in life was to be a Beach Boys fan in 1976 and buy '15 Big Ones' when it came out. The decline in the quality of material compared to 'Holland' (only 4 years prior) was astounding. Even more shocking where the voices of Brian and Dennis. This song features all 5 Beach Boys singing lead. On first listen it summed up the band - a throw away song with silly lyrics that highlighted the deteriation of the bands vocals. After a while it just grew on me.

I've always loved Funky Pretty from The Beach Boys In Concert, so the "Holland" Funky Pretty took awhile to warm up to...also most of the Still Cruisin album took me awhile to like as well.

It's crazy, I remember this thread, but it does not seem like 9 years ago! Also, several of those songs I mentioned I would not mention if asked the same question today.

Honestly, it took me a little while to warm up to most of the songs from Pet Sounds. Namely....
Don't Talk
I'm Waiting for the Day
Let's Go Away
Here Today
Caroline No
And, most people are going to think I'm completely crazy........
Daybreak Over the Ocean
I like this song more and more each time I listen to TWGMTR

Certain moments in certain songs sometimes hit me, take me by surprise even after all these years... beginning about 2:52 into CHASING THE SKY... Carl's "Just let her go" harmony part on the second verse of Angel Come Home.

Like others above, "Don't Talk". That's the only one I can think of. It seemed so, so slowwww for many years. Now it sounds wonderful.
I was lucky to attend a performance of "Hashirigaki" in Brooklyn in 2003. When they got to "Don't Talk", the three performers sang it like a 60s girl group, speeding it way up. It seemed sacrilegious.
"Hashirigaki" didn't turn up on a search here, so I'll post something in the Media subforum. Meanwhile, here's a Guardian review from 2001:
http://www.theguardian.com/culture/2001/aug/28/edinburghfestival2001.edinburghfestival
And the audio of a different performance, during which they sing "Don't Talk" the regular way at around 43:00:
