Assuming "This Whole World" is in the setlist already, my picks are:

"I Went to Sleep" as a closing number, after the rockin' encore. How 'bout that?
"Aren't You Glad" which would be a nice little mellow ditty in the middle of the set.
"Caroline No" because its just a classic song, and Pet Sounds should be represented more in the setlist.

in the on deck circle:
All I Wanna Do (have they EVER done this live? imagine hearing Mike sing this one now)

Hey, Doo Dah, what's goin' down, funky dude?

I've never heard that song live, even on bootlegs before. Kinda surprising, it's not like it's a difficult song to do live, you know?  And it's definitely a worthy condenda for the setlist!

I, I love the colorful clothes she wears, and she's already working on my brain. I only looked in her eyes, but I picked up something I just can't explain. I, I bet I know what she’s like, and I can feel how right she’d be for me. It’s weird how she comes in so strong, and I wonder what she’s picking up from me. I hope it’s good, good, good, good vibrations, yeah!!

The Lonely Sea

LOVE that song, Tord.  But who could pull it off with Mike?  Jeff and/or Totten? Not sure Brian would sound good doing it. I'd like to hear Matt Jardine sing that one.

Weren't they rehearsing "Our Prayer" for the tour, but it got dropped? Did I read this somewhere?

My votes:
Surf's Up
A fuller version of "H&V"

Our Prayer (into Heroes, opening the second set)

Break Away (which sounded so good with Al and Brian  together on the PS tour)

I already gave my candidates but I wonder why no one mentioned (as far as I can see) "You're welcome". Would be a nice touch and easier to sing that "Prayer"

To sum it up, they blew it, they blew it consistently, they continue to blow it, it is tragic and this pathological problem caused The Beach Boys' greatest music to be so underrated by the general public.

Real tough call.

I'd add another vote for Add Some Music just because it's a great way to showcase each individual within the whole group, both historically and within the context of the gig itself.

Another for Til I Die; both bands have played it and it represents an important side to the group and Brian's history.

I would say Kiss Me Baby (and many others) but I am unsure how Mike and Brian could divide vocal duties (it is great when Brian and Jeff do this on the Roxy album).  Like others have said, a Carl composition would be cool, I'd go for Long Promised Road, although I would happily accept Feel Flows.

Absolutely! Wasn't so sure about your choices the first time around, but after I re-read your post I think I have to agree with every song you listed, especially "Pitter Patter".

Our Prayer - Added as an intro to Heroes, or I'd at least like to hear something a capella

Airplane - This song came on during my workout this morning and I thought it would make a great addition to the set list. Al could do Carl's part in the call and response, although this would probably be where the rest of the audience takes a potty break.

I have to say I'm surprised by all the love for Add Some Music & Break Away as they always struck me as having an overly saccharine facade without having the underbelly of cosmic/spiritual understanding that my favorite BB songs all seem to have. I'm not trying to take a dump on anyone's ice cream cone, just saying I'm surprised.
